I got a virus yesterday that I removed, but when I tried to go into some of the applications I was prompted to select a program to open them with. I went to the Best Buy "Geek Squad" and they charged me $29.99 to download a 2 minute "Registry Permissions Fix". If this happens again, is there a free program that I can download and use to fix the problem myself?

Sounds like program association for one or more file types (.exe for example) got messed up. There are free alternatives for fixing these kinds of problems, but you need to be specific about what is not working for anyone to be able to help.
