Sorry for the confusion, I have decided not to put the hard drive as a slave. INstead I am doing the Repair Install. However I was wondering if my files are safe if I do this Repair Install

They "should" be safe - but there are no guarantees.

If you use the repair option they should be safe. However there are the odd times that something will get deleted.
