I currently have a number of seldomly played games installed on partition on my pc such as RA3 , Tiberium Wars , LOTR , etc . Is it possible to just transfer the installed game files onto the main c:// drive and change the shortcut path from the properties menu ? Or do registry values dictate where the files are and will run from ? With Vista's auto defragment obviously the files are more easily kept defragged along with more regularly used program files . I can obviously clean install them as I have all the original discs but need the partitioned space for other stuff and a general clean up of disc space .

It depends on the game. Some will be ok, others wont.
Try copying them over, then just rename the directory of the originals so they are not findable by the original sohortcuts.
Now try running the newly copied one and see if ti works. If not, just delete, and rename the orignal dir back to how it was.
