Use a text only editor (such as Notepad when altering) system files. Do NOT use Word or WordPad. These are enhanced editors which renders the file unreadable in DOS. If you just used Word to copy and paste the info here then disregard this warning as you already probably know this.

it tells me the system is booting off of the C: drive, but running the Windows installation which is on the D: drive.
However, your directory listing from C: also shows me that there is a C:\WINDOWS directory. If this directory is full of files, it means you have two Windows installations, but it's only using one, on D:. I think this is the case as some of the associated directories created with a Windows installation are there as well. If this is indeed the case, some of these directories/files can be deleted freeing up a lot of space on C:.
I also see a DOS directory on C:. (C:\DOS) Do you have some version of dos installed on this machine as well? If this contains any dos files earlier than 7.0, it's basically useless and just taking up hard disk space.

It appears as though you have quite a jumbled system. First time I've seen something this scrambled. Because, you've got (along with a Windows directory) on C: -

So the files needed for operation are spread across two drives.
You also have a D:\WIN98 directory. Is this is a third windows install, or just a dumping ground you created?

These two as well as the third system_booting file, Command.com, are on C:, and the system is booting from there ( C: ), so the two on D: can be deleted. (Use the deltree command outlined below.)
There's also a 6 MB SYSTEM.1ST file on C: which is a copy of your first install registry. However, the date on the other WINDOWS directories, as well as other files in evidence show this is way out of date, so you could delete that as well. To delete this file, either boot to dos or open a dos window, and type in
deltree/y c:\system.1st.
CAN IT BE POSSIBLE TO GOT DIRCETORIES - WINDOWS ON D AND ONLY DATA ON C?
(c IS A SMALLER PARTITION).
For now, I would rename the msdos.sys files on D: to msdos.ysy and leave them until we're sure they are dormant/useless.
Short of a backup of all data you want, and a fresh install, we'll have to limp along with this until we get it running smoothly.
