Question 16 Bit Windows Subsystem Error

Please can anyone help? My PC has recently developed a problem when I try to load software that previously loaded without any problems.

    16 BIT WINDOWS SUBSYSTEM
C:\WINNT\SYSTEM32\AUTOEXEC.NT The system file is not suitable for running MS-DOS and Microsoft Windows applications. Choose CLOSE to terminate the application.

Whether I choose CLOSE or IGNORE it terminates anyway. My operating system is 2000 professional. Can anyone tell me in very simple terms how to fix this ? I am not very knowledgeable and would really appreciate some help.
    Thank you
    Val
